As you figure out your travel plans, please let me know where you will be staying and if you will have a car or not.
If you are flying, I recommend flying into San Francisco (SFO) or San Jose (SJC). Oakland (OAK) is a bit further away, but if you are renting a car anyway, any of the airports should work.
Below is info for Public Transportation:
...
To get from SFO (airport) to downtown SF, take the BART from the airport to downtown SF (probably Powell St or Montgomery St stop, check the map). http://www.bart.gov/
To get from SFO (airport) to Menlo Park or Palo Alto, take the BART from the airport to Millbrae Station (one stop) http://www.bart.gov/. Transfer to the CalTrain (need to buy a new ticket) and take the train towards San Jose http://www.caltrain.com/.
...
If you are taking public transportation from San Francisco to Palo Alto, take a cab from your hotel to the CalTrain station. Buses are also available http://www.sfmta.com/cms/home/sfmta.php.
Take the CalTrain (station is at 4th and King in SF) down to the Palo Alto Station. http://www.caltrain.com/

** On Saturday, June 13, the Medical School graduation starts at 2:00 pm (please arrive by 1:30 pm to get a seat!). The CalTrain runs once an hour on weekends and will depart San Francisco (4th and King Station) at 11:15 am and will arrive in Palo Alto at 12:17 pm (or depart SF 12:15 pm, arrive Palo Alto 1:17 pm). The Medical School is a 20 minute walk from the Palo Alto Station (see map below).
Alternatively, you could take the FREE Stanford Marguerite Shuttle from the Palo Alto CalTrain Station to the Medical School. Tell the driver you want to get off at the Medical School. The Shuttle departs the train station at 12:49 pm and makes a stop at the Medical School at 12:56 pm (or depart PA CalTrain at 1:34 pm, arrive Med School 1:41 pm) http://transportation.stanford.edu/marguerite/schedules/Shopping_4-6-2009.htm
